Erm. I don't know exactly what you're suggesting, but at a guess I think it would require too much work, and would add too much game complexity, to be feasible.
For a player, the game complexity won't differ from what we have now, but the menus will be much cleaner, and the desire to design structures will be fulfilled.

Then I'm pretty sure I don't understand what you were talking about.
New body: Tower. New body: Hardpoint. New propulsion: No propulsion.
New weapon: Tower lancer. Can only be mounted on a tower.
New weapon: Hardpoint lancer. Can only be mounted on a hardpoint.
When you research lancer, you get the following weapons: Lancer, VTOL lancer, Tower lancer and Hardpoint lancer. User doesn't even know there are so many variations of lancer, since they look alike and are avaliable at the same time (i actually took me some time to find out that VTOL lancer is a separate weapon!).
Bunker lancer does not exist.
Etc. All these restrictions are as arbitrary as the current predefined set of defenses.

he means have like "defense mortar," "defense assault cannon" to be mounted in pits or bunkers similar to how VTOL cannon or VTOL assault cannon are mounted on VTOLs
