Which brings me onto my third thought of the day, and no, nothing to do with the collective. I tend not to think about them, kinda cliche faciton in my opinion. If the New Paridigm was neutral like i suggested, and seeing as the are apprently aided by them, then what would REALLY happen if the Project laid waste to the settlements? NOW who's the 'Bad Guy'?

I've seen more than a few games where a "friendly non-player faction" was included in scenarios to good effect.
However, you gotta put the horse before the cart here...
We're talking about the single-player campaign, so rather than thinking "can the game system support this?" you have to ask "should the storyline support this?" and then figure out how to do it if the answer is yes.
Given how the storyline of WZ2100 plays out, I don't think "rogue NP units" fit well. Priot to you leaving Alpha base, it can be pretty well assumed that anything NP isn't going to be friendly, and after you (the commander) leaves, any NP units who realised that Nexus was the one that nuked them would probably have already "committed" to Project control before you retrieve them in the Gamma-4 mission.
Put another way, editing the existing storyline in this way is not a good idea, IMO; it would need to be too "shoehorned" in. However, if you want to take up the mantle of the oft-propsed "continuation of the storyline" and make a new campign yourself that has this as a component, go ahead... just be aware that making a campaign is a VERY long and VERY involved project. Not something that one does over a weekend
