New parameter
Maybe another command line parameter could be added, something like "--noautoload", that would make game not load mods in "mods\autoload", so you can play skirmish using a crazy mod, and use another shortcut with that parameter for online play without mods.

Erm, wouldn't it be simpler to keep the mod out of autoload, and use one shortcut for loading it, and another one for not loading it? o_O

In general, if you see glowing, pulsating things in the game, you should click on them.

I have 1 template changing, 7 model changing, 1 limits changing and 1 weapons changing mod.

Temporarily rename the autoload folder?
In general, it's easier to use either the command-line for everything, or the autoload folder for everything - not both. I'll add this command-line option, of course, but one day I'm going to make it possible to choose which mods are loaded.

If mods had installers they could just put the mod in the right place and create shortcut for the user. Now that I think about it, there should be a generic installer that puts any mod in its correct place and makes the user a shortcut.

Odin79's mod manager has a "Install mod" button
