Two things I've noticed while playing with commanders in skirmish. I have an attached skirmish game savefile (from after victory) that can illustrate them.
1) While I can research the stronger command turrets, I don't seem to be able to get the actual turrets. In this game I have 3 commanders, all newly made on the same platform (Python Hover). Commander 3 was made first; then I researched command turret II and designed a new template which was used for commander 4, and the same for commander 5 after researching command turret III. None of the templates autonamed to include the higher command turrets, they all have the same hit points, and I can't seem to see any increase in their effective weapon range.
2) Units coming out of factories don't always assign fully to commanders. Commander 3 just had 6 cyborgs manufactured, and all cyborg factories were set to dispatch to that commander. The first three are all assigned to commander 3. The next 3 are not, although they do seem to follow commander 3 around (as if they were given a guard order). This phenomenon can be a bit intermittent. It seems to happen much more often when I have a commander selected while units are finishing in production. It also seems to primarily happen in skirmish games with the stock AI - I never noticed this while playing the campaign, and I also believe that I have not seen it to nearly the extent when running Dydo-AI.
I'd like to mostly know if this seems like a known bug that I can put into the bug tracker, or if there's something
peculiar I'm doing wrong or that doesn't reproduce on other platforms.

Well, if you can repeat something, and have a savegame showing what the issue is, then go ahead and submit the bug report.
If we find that it isn't a bug, we will let you know.
If we fixed it, you will also know.
Posting on the forums isn't the best place for bug reports, since many of our members don't read the forums much, but they do read the bug reports (when they get time).
