I've also replayed alpha camapign and what has been said is correct. Lancers are definatly to strong in comparison to before. This is especially noticable in the missions where the new paradigm has lancer towers: you can't get past those spots without losing units anymore unless sensored mortars. In other words: the only real threat are lancers; 10 HC's of enemy can easily be steamrolled without even dropping 1 unit to yellow.
I think your suggestion of seperating the upgrades for mini pod and lancer would help alot.

You can get past without loosing units, at least on normal, it helps to have a high ranking commander, for the reductions in enemy accuracy when firing at any unit upder its command, but more importantly, the reductions in damage done to any unit under its command- still, one lancer salvo, and you should have that unit leave the fight and go repair.
All your units should be lancers, or lancers and BB.
Of course, several bombards attached to your commander doesn't hurt either.
The real problem is in beta, where you will need sacrificial (ie, units with zero kills) units to take the VTOL Lancer attacks (and VTOL TK attacks, OUCH!!!)
