Would it be possible for nexus turned units to not be pre programmed to retreat at medium damage?
Every time I turn one unit it gets destroyed because it has been programmed to retreat at medium damage.
At the very least could you have them retreat to the right base?

No, I'm pretty sure they retreat to their new owner's base. Do you have a savegame that shows they don't? o_O

uhm would it be possible to set ingame a default for new unit ai so you have not to change every new unit.

Sometimes turned units will continue to their next stop location - occasionally that stop location will be back in base for repair - if that base happens to be an enemy one then that is where they will go.
One way of sorting this would be to ensure that units turned are wiped of their orders - and are set to do or die.

But I think what is the puzzling aspect here, and real challenge, is in EXACTLY HOW to do that. As in exactly how does the "NavGunSensor" work and the Unit GUI Command A.I. ? I do not know how those work exactly but would be very interested in gaining a better understanding . (As an aside - same goes for exactly how does the mechanic for the "NX Intruder Virus" work ? But that's for another topic.)
