Just put them in the (hidden) folder: .warzone2100-3.1/3.1.3/mods

The subfolder "mods" might have to be created first and I also created WITHIN the "mods" folder a folder "autoload". Now when I place a mod in THAT folder it will automagically be loaded starting the game.

if you don't want to load the mod everytime you start warzone, then you can create a folder called "global" within the mods folder
.warzone2100-3.1/3.1.3/mods/global

then you can select the mod you want to play by starting warzone from a terminal (open with cntrl -alt -t) and typing
warzone2100 --mod=MODNAMEHERE

at the prompt. as an example I like to play with the are revolution mod (ARmod_beta1.wz, which is placed in the global folder) so to start that I type
warzone2100 --mod=ARmod_beta1.wz
into the terminal.
