Currently non-artilery units, assigned to a commander always block the way when retreating, making turn, that what makes commanders useless. To solve this you have to bind all units on a separate key and while retreating unassign them, with loosing all the bonuses of commander like speed and armor, when it's most needed.
It's related to assigned artilerry to a sensor, to assigned artilery and non-artilery to a commander.
Idea is: change behaviour of assigned units to behavior of "guarding" command(with icon of a shield).
(when units are going in the same direction when guarded unit is intended to go)
I think that's easiest way to fix it with fewest efforts. Better way is to left full access to that units, or make to select them all when commander is selected, so they will act as a group, but not as a stupid bunch of tanks, who don't know what to do...
