Prevent using of base structures for blocking passages.
That's all.

In some maps half-built base buildings are still usable for blocking passages (Sk-HighGround)
Also sometimes player can block himself when building factory near cliffs.

My idea is to allow friendly units to pass through certain buildings by entering the structure and then exiting it. Scavenger people/Cyborgs should be able to enter and leave friendly buildings (except for towers, walls, traps, etcetera) because of their size.

Your suggestion defeats the purpose of protection as units can invade the opponent's base and traps would be useless and/or not even allowed to be built to become blockades. Once plenty of enemies infiltrate a base, it can take just seconds/minutes to completely destroy an essential structure.

A heavily defended base should have no gaps. In addition, why would someone construct a vital building as a hindrance (such as a research center, a command center, a power generator, or a factory)?

Use walls and other defenses, use gates.

Gates and walls can still be obstacles (which contradicts your idea of not to block passages), although a gate should allow friendly units to pass.
